Baking the camera should solve the problem. Two caveats though.

1) To match scene geometry cam and tracking data should be moved/rotated/scaled together under a single group so all camera moves remain matched to the tracked data points exported from tracking software.

2) Translate and rotate channels on the original cam should be baked out onto a copy of the original camera while the scale attrs on the new cam and all its parent's are 1 1 1 .

I think there's already a script for camera baking on highend3d but I seem to remember having a few issues with it. I wrote my own script that duplicates my own manual procedure.
